🔬 Protein Scanning: Prediction of Modulating Regions in a Protein

Scan your protein sequences (FASTA format) to detect regions that may act as ion channel-targeting peptides.

1️⃣ Input:
  • Paste sequences or upload a FASTA file.
2️⃣ Select Channel Type:
  • Sodium (Na⁺), Potassium (K⁺), Calcium (Ca²⁺), or Other ion channels.
3️⃣ Choose Model:
  • ESM2-t33: PLM model.
  • Hybrid (ESM2-t33 + MERCI): Combines PLM with BLAST search (default).
4️⃣ Fragment Length:
  • Select the length of overlapping peptides (e.g., 8–20 amino acids) to scan across the protein.
5️⃣ Threshold (0–1):
  • Recommended thresholds: Based on our analysis, we suggest using the following optimized thresholds for best performance on each ion channel type. Click here to see Recommended thresholds.
  • Default: 0.3
