CancerTSP

CancerTSP is a web-bench designed for stage prediction of Papillary Thyroid Carcinoma (PTC) using RNA expression data (derived from RNA-seq experiments in the form of RNA-Seq FPKM values). Primarily Early v/s Late stage prediction module predicts stage of PTC tissue sample. Further Cancer v/s Normal prediction module predicts whether tissue sample is cancerous or normal. Analysis module allows the user to analyze data regarding expression of an RNA transcript in Early or Late stage of PTC.

    Analysis Tool

    This module allows users to predict status of the liver tissue samples i.e. cancerous or normal of the patient from its genomics expression data. In this case user need to provide FPKM values of 5 signature protein coding mRNAs that includes its Ensemble ID, and its respective FPKM value.

    This module allows users to predict cancer status(Early and Late) of a cancer patient from its genomics expression data. In this case user need to provide FPKM values of signature RNA transcripts (i.e. 36 RNA transcripts or 37 protein coding RNA transcripts) that includes its Ensemble ID, and its respective FPKM value.

    This tool facilitates the user to analyze the status of given genes in the TCGA data. User can check his genes of interest as per TCGA data, their expression and capability to classify samples in Early stage v/s Late stage tissue samples. Its p value showing whether there is a significant difference in the expression of transcript in early v/s late stages of PTC (THCA).

    Gene Expression Data

    The sequencing platform of mRNA expression data is UNC_IlluminaHiseq_RNASeqV2. TCGA-THCA RNA expression in terms of FPKM values for 60,483 RNA transcriptts is obtained from GDC Data portal.
